I think I need to reinstall Battlezone II due to the last patch implementation, which files do I need to backup in order to have at least the options menu transfered to the new installation?

To backup Battlezone 2, all you need to do is copy the battlezone II folder, and run bzone.exe from there (create a shortcut to it and label appropriately). I suggest keeping a separate BZ2 folder for each install (e.g. Battlezone II w/ stock 1.3.7.2 and VSR 6.0 and another for the latest sub build (currently dated March 2017). Most strat players avoid the sub builds and play 1.3.7.2 (beta patch dated Oct 2016) coupled with VSR 6.0 only. I have 4 installs (BZ2 backup folders): Stock BZ2 with no patches applied at all, BZ2 1.2, BZ2 1.3.7.2 and BZ2 1.3.7.2 with latest sub build.

You do not need to re-install BZ2. You can undo the latest patch my simply re-installing the 1.3.7.2 beta patch (which will overwrite the files the latest sub build updated).

*Note* Patch levels have to be identical with host AND clients who want to join. Also, you can't join a modded instance of BZ2 unless you have launched BZ2 with the shortcut for that mod (each mod uses different CFG files and assets vs stock).

As far as I can see user preferences are not safed in the installation folder,
but in Documents/My Games/Battlezone II.
That means you can safely reinstall without loosing settings.

Yes, the files are there. Great!

Regarding the patch installs, I see each of them introduce a folder called "addon". The notification I am given in multiplayer join calls upon the latest "addon" folder, while pointing out yet the same patch number for both the adjoiner and the host, 1.3.7 as far as I remember, that is. That casues me to doubt whether the case is the patch itself or maybe only the source folder difference causes the disturbance, which on the other hand would seem rather unlikely?
